How do you know what bonus objectives you missed?

How do you know what level in story mode correlates with missing titles? Do I have to go through every level again to just check?

I know that a little math can be done to find out which bonus objectives you missed. Just keep in mind that each story has 3 battles except for the Prologue (has 2), Jann Lee's (has 4), and True Kasumi's (has 5) and you shouldn't have much of a problem finding out which missions you missed.

Head into your Extras menu and look at the titles. There's a block of them related to story mode, the descriptions should help you figure out what's missing from where.
