IGN isn't the one who came up with the indoctrination theory.
The original theory says Renegade is the destruction of the Reapers - the option the reapers do not want you to do as it's the only way they are destroyed and it's glowing red. The attempt to control the reapers is the option they want you to decide on as it's the heroic option of self sacrifice, but nowhere do they guarantee you'll actually control the Reapers. They merely suggest that you 'might' be able to control them if you choose that option, and honestly, controlling the Reapers would do nothing as their purpose is to harvest organics so that they can live or reproduce. Deciding to take control of the Reapers is relating to accepting the indoctrination and mind control of the Reapers because you are 'fusing' with them.
